The Indian army is working on Project Milaap – a project designed to end the long-lasting conflict between India and Pakistan. Indian prisoners will be released from Pakistan and Pakistani prisoners will be released from India, culminating in a friendship between the two countries. General Amar Singh Bakshi (Kabir Bedi) and Brigadier Shekhar Sharma (Naseeruddin Shah) both wish to see Project Milaap turn into a reality. However, dreaded terrorist Raghavan (Sunil Shetty), an ex-army member who lost his place in the army for killing innocent Pakistanis, will do anything to stop this project – he has a grudge against Pakistan ever since his son was murdered in Kashmir. When Raghavan and his men attack the General, they are stopped by Major Ram Prasad Sharma (Shah Rukh Khan), the son of Shekhar Sharma. Shekhar is shot while saving the General. On his deathbed, he tells Ram that he has another son named Lakshman (Zayed Khan), Ram's half-brother, and a wife Madhu (Kirron Kher), both of whom left him when he committed adultery 20 years ago, the result of which was Ram. Shekhar's last wish is for Ram to unite the family and bury his ashes with Lakshman and Madhu.
Raghavan is targeting General Bakshi's daughter Sanjana (Amrita Rao), so he sends Ram to her college in Darjeeling to protect her, having him pose as a student who is returning to complete his unfinished education. Ram agrees, especially when he learns that Madhu and Lakshman live in that town and that Lakshman is also a student at the college. At the college, Lakshman is better known as Lucky, the most popular student; he is best friends with the tomboyish Sanjana, who is in love with him. At first, Ram does not realise that Lucky is in fact his brother. After Ram learns who Lucky is and saves his life, he earns both Lucky and Sanjana's friendship. Ram also falls in love with the new chemistry teacher, Chandini (Sushmita Sen), who eventually returns his feelings. When Raghavan sends one of his men, Khan, to shoot Sanjana's friend, Ram stops Khan and arrests him to interrogate him. Ram begins living at Lucky's house as a paying guest and soon forms a special bond with Lucky and Madhu while hiding his true identity.
When Sanjana changes her tomboy image, Lucky realises he is in love with her. Raghavan invades the college, masquerading as a teacher to get close to Ram and Sanjana. Madhu and Lucky learn about Ram's true identity and throw him out of the house – just as he leaves, he tells them about Shekhar's death. When Ram hears that Raghavan has taken the college students hostage, he confronts Raghavan. Khan realises that Ram was right all along and stands on his side. Ram manages to save everyone, while Raghavan kills Khan when he learns of his betrayal. Ram and Raghavan engage in a lengthy fight, during which Project Milaap successfully takes place. Ram reveals that he has taken the pin out of one of Raghavan's grenades. As Ram escapes with Lucky's help, Raghavan dies in the explosion. Ram reconciles with Lucky and Madhu, and the two brothers grant their father's final wish. Also, Lucky finally graduates and the end credits take place during the graduation carnival.
